I run a static pushover analysis for a five-story building. In order to check the results I tried to calculate the sum of V3(A) of the first element for all the 20 columns of my building and compare it with the base shear results that the program provides in the global response parameters. I did this for all the 100 steps. In the first step, which is the static loading, the results are totally different, for the next about 50 steps the results are quite close and then they become different again. How can I explain this? Shall I say that there is a problem with my model? But in which direction should I check in order to find it?

Unfortunately, the model you sent is very difficult for us to freely check in a relatively reduced amount of time, since it features too many elements and a non-streamlined output (forces and stresses/strains for all elements!), which thus renders the analyses and post-processing unfeasibly slow.
We thus advise you to investigate the issue you have raised in a smaller model, asking only for the relevant output; nodal response parameters and element response parameters for those that are connected to the foundation (we strongly advise you to make use of the ‘Groups’ facility to achieve the latter).
In any case, and independently of the above, given that the difference in results is not really that staggering (plot the top displacement vs. base shear, calculated in both manners, to see what we mean) one first thing we would suggest is for you to try the use of a tighter convergence criteria.
