What is the scaling method used in this new program Seismoselect is it direct amplitude scaling or you can also select spectral matching?

It is direct scaling. Spectral matching can be performed with SeismoMatch.

Seismoselect selects ground motions based on RotD50 according to the NGA-West 2 ground motion Database. I read the help of the program, but I do not understand RotD50 can be used instead of SRSS or Geometric Mean for scaling two horizontal ground motions in 3D analyses?

If RotD50 is the basis of scaling (the basis of the computed spectral ordinates for the ground motion records), the the basis of the input, specified target response spectrum should be RotD50 as well.
So, in other words, you can go really awry if you, for example, specify a RotD100 target and scale RotD50 record spectra to that target. The two need to be consistent (the target and the computed ground motion spectra).
